If it was on it, then he was out. But how can he be safe if he was sitting in the dugout and had yet to touch first base.

Because they only have so much time to interrupt/delay the game...otherwise, the next pitch takes place and it's too late. That's why the two coaches in the dugout have to be fast in making a determination.
