For example, compare the Sox to the Yankees. The Yankees non-player expenses are over $400 million, with debt service.

That would include things like debt service, infrastructure, minor league expenses, front office people, equipment, etc. It's not cheap to run an MLB franchise, and I am sure the Sox are on the low end.

Because it takes a lot more than payroll to run an MLB franchise.

This is exactly it. The last one was so top heavy, but no depth. This one is depth, but a lack of top. Hopefully the pitching regression are temporary, otherwise we are talking at least a decade.
